Build a bastion in the system, and spam defense platforms with plasma or lasers. Bring a corvette fleet with plasma/lasers. The dragon will 1 shot the platforms with its main weapon, but rarely hits the station itself. You'll take heavy losses, but it will die, and much earlier than if you had a 30k+ fleet to fight it head on.

Basically if it spawns without mods and not with them, then it's definitely a mod that's causing the bug. If you’re really desperate there’s always the console. The command event ancrel.4020 gives you the rubricator and tells you that you have defeated shard. I'm playing in Ironman, so I can't use the console.
